Can I run both?

Very commonly, and it is arguably the best home setup: a NAS for storage and a mini PC for services, so restarting an application never takes the storage offline. They also fail independently.

Is a mini PC powerful enough for media transcoding?

Modern low-power Intel chips include hardware transcoding that handles several streams comfortably, which is far more than their modest general performance suggests. Check that your media server software supports the hardware acceleration.

What about an old desktop?

It works and costs nothing, but check the idle power draw. An always-on machine drawing significantly more than a purpose-built one can cost more in electricity over a couple of years than a new mini PC.
